My dad took apart his rear brakes to do them, and noticed 1 axle has a hole and the other axle has a plug on the flange. What is the purpose of this? Should the hole be filled or the other be knocked out. or does it not really matter?

The hole is for accessing your retainer ring nuts with a socket

so why does 1 appear to have almost a freeze plug of some sort in it :-|

The plug is to keep dirt and water out of the drum. With the drum on, the hole is only about 1/2 covered. I'm not sure if you can get the OE part anymore, but a freeze plug of the right diameter would do.
